I am hoping the answer is yes. I use UI.Vison to automate some tasks in Salesforce. Occasionally the dev team will make an update that changes the path of some elements. I have been able to go into a backup zip and manually update the paths that need it, but I am wondering if I restore that backup, if it will update the current macros?

The answer is yes 
If you restore a backup - and a macro with a certain file name already exists (such as your Salesforce macro) - it gets overwritten with the version from the backup.
